System backup and Omarchy migrations

Today I updated my system with yay -Syu, but something strange happened, my machine started freezing a few minutes after boot.

Since I usually make backups with Timeshift, I rolled back to the moment before the update. Here’s my question: my Timeshift backups don’t include my user folder, and I noticed that Omarchy’s migration state is stored inside my user folder.

I only rolled back the system folders, and that fixed the issue. However, could this cause conflicts with Omarchy’s migrations? If it made some changes to system folders and I rolled them back, but Omarchy’s state still reflects the newer version (because it’s stored in my user folder), could that lead to problems?
